Thanks Craig again for links and information provided that is of most usseful. I was not aware about that way to calculate it...so I think is good time to me to start reading and learning about it.

Hi Craig,

Is it possible to get the different "protein-groups" outfiles obtained when using different maximun FDR values (at peptide level) but without the need of repeating again the same analysis (i.e. changing only the FDR cut-off)?.

Hi Angel,

This is not currently possible because it would require separate processing on the peptide list for each FDR level into protein groups, which the program isn't set up to do.
